[edit] Background
Atlantis is the Lost City Ship of the Ancients. In the series Stargate SG-1, our heroes discovered how to get to Atlantis, but the power requirements to get there made it a one-time, one-way trip.
It required the SGC to utilize a nearly depleted ZPM (Zero Point Module), which O'Neill had been using to power an advanced weapons system, to power the Stargate to get to Atlantis, as it is located in another galaxy, The Pegasus Galaxy.
[edit] Plot
Dr. Elizabeth Weir who was in command of the the Antarctic facility at the time of the discovery leads international team of explorers to the lost city, including SG-1 regular Rodney McKay, a young air force major Sheppard who is known for disobeying orders, a Colonel Sumner and a Lt. Aiden Ford.
Shortly after arriving on Atlantis, the systems started powering on. It quickly became clear that the remaining ZPMs would soon be depleted and that they needed to either find more or find a new place to live, as the city is actually sunken and their shield is protecting them.
Colonel Sumner leads a team through the Stargate to the planet of the Athosians, led by Teyla Emmagan who tell them about the Wraith. A race that was an enemy of the Ancients in this galaxy. Before the team can pull out they witness a culling, in which both Colonel Sumner and Teyla are taken.
Major Sheppard evacuated the Athosians through the Stargate to Atlantis where, unbeknownst to him, the power is about to fail. As it does the city's fail safe kicks on and thrusters move it to the surface.
After this occurred, they found a bay full of what they came to call Puddle Jumpers. Sheppard and Ford took one to the addresses that the Wraith went to. They managed to save all but Colonel Sumner and one other. Sheppard was, in the end, forced to shoot Sumner on their way out in order to prevent his painful death at the hands of a Wraith interrogator. (ATL: "Rising")
In assisting the Genii to stop the Wraith, Sheppard commanded a cloaked Puddle Jumper to infiltrate a Wraith hive ship. After escaping, the Genii betrayed the Atlantis team at gunpoint. However, thinking ahead, Sheppard called on his communicator and two other Puddle Jumpers uncloaked allowing the team to escape. (ATL: "Underground")
The Genii, after seeing the power of the Humans, sent an invasion force to Atlantis to retrieve essential supplies, including one Puddle Jumper. At that time, another Puddle Jumper (J2) was stuck on the Atlantis mainland during a large storm that kept it grounded. When the eye of the storm passed across the mainland, Doctor Beckett risked a move and flew back to Atlantis to assist Sheppard in regaining control from the Genii. (ATL: "The Storm", "The Eye")
Sheppard, Doctor Rodney McKay, Gaul and Abrams took Jumper 1 to the far edges of the Atlantis solar system for research. They were able to locate an Ancient Defense Satellite and a downed Wraith hive ship on the satellite-orbiting planet. Landing on the planet, a lone Wraith survivor was able to access the jumper with Sheppard and the team on the Hive ship. The Wraith was able to activate a shield around the jumper through extensive system modification, forcing McKay to determine how to access the shield after the Wraith was killed. (ATL: "The Defiant One")
